چکیده

The DNA sequence determinants which direct RNA Pol-II to the correct transcription start site (TSS) are only partly understood. Conserved DNA motifs (core promoter elements) or a conserved nucleosome architecture may play a role in TSS selection. A complicating factor is that promoters are quite variable in many respects. Some have very focused while others have highly dispersed initiation site patters. Promoters also differ by the presence or absence of CPEs. Here we show that promoters without CPEs have a strong sequence–intrinsic nucleosome– positioning signal in the +1 nucleosome region, in both vertebrates and flies. The strength of the signal is inversely proportional to the degree of TSS dispersion. Interestingly, the nucleosome–positioning signal is completely absent in CPE containing promoters. Together, these findings suggest that transcription factor binding to CPEs and DNA sequence– induced nucleosome positioning are two mutually exclusive pathways of Pol-II recruitment to TSSs in eukaryotic promoters.

Influence of Rotational Nucleosome Positioning on Transcription Start Site Selection in Animal Promoters

The recruitment of RNA-Pol-II to the transcription start site (TSS) is an important step in gene regulation in all organisms. Core promoter elements (CPE) are conserved sequence motifs that guide Pol-II to the TSS by interacting with specific transcription factors (TFs). However, only a minority of animal promoters contains CPEs. It is still unknown how Pol-II selects the TSS in their absence. ...

Transcription Factor Binding Site Positioning in Yeast: Proximal Promoter Motifs Characterize TATA-Less Promoters

The availability of sequence specificities for a substantial fraction of yeast's transcription factors and comparative genomic algorithms for binding site prediction has made it possible to comprehensively annotate transcription factor binding sites genome-wide. Here we use such a genome-wide annotation for comprehensively studying promoter architecture in yeast, focusing on the distribution of...

Nucleosome eviction from MHC class II promoters controls positioning of the transcription start site

Nucleosome depletion at transcription start sites (TSS) has been documented genome-wide in multiple eukaryotic organisms. However, the mechanisms that mediate this nucleosome depletion and its functional impact on transcription remain largely unknown. We have studied these issues at human MHC class II (MHCII) genes. Activation-induced nucleosome free regions (NFR) encompassing the TSS were obse...

The pattern and evolution of yeast promoter bendability.

In Saccharomyces cerevisiae, transcription factor binding sites are found preferentially approximately 100-200 bp upstream of the start codon. Here, we show that this region is associated with rigid DNA in promoters lacking a TATA box, but not in TATA-containing promoters. The association of rigid DNA with transcription factor binding sites is conserved in TATA-less promoters from 11 yeast spec...

Two strategies for gene regulation by promoter nucleosomes.

Chromatin structure is central for the regulation of gene expression, but its genome-wide organization is only beginning to be understood. Here, we examine the connection between patterns of nucleosome occupancy and the capacity to modulate gene expression upon changing conditions, i.e., transcriptional plasticity. By analyzing genome-wide data of nucleosome positioning in yeast, we find that t...
